After merging 2 files in RM9 I get a primary and secondary address with identical information.
Is there a method to remove the secondary address in about 10.000 records?

I doubt there is a way to do that in RootsMagic other than one at a time.
Maybe there is a way to do it on the GEDCOM but will likely require a custom program or script to do it.
The easiest method is probably a custom SQLite query directly on the database, apart from learning how to do so. That's what I would do myself and could do for you if you want to send me a backup of your database.
